Default B series trannys, why do some gears grind?

The tranny im my 99 Si shifts great, except the clutch is a bitch (ACT clutch from prev owner). I noticed at high RPM (6000 and above) the tranny grinds a little going into 2nd and 3rd. I would really like to know why?

One thing I did find, and was shocked, was that the clutch master had NO fluid in it, there was just a tad in there, not even enough to cover the bottom on the reservoir. But the clutch still worked fine. I don't see any leaks around the lines, reservoir or slave cylinder.

Sooo whats going on? If there was no fluid, why did I still have the clutch working??

And

Im sure the slave needs bled, but is that the reason why its a tad grindy at high RPM's??

Im also in the process of collecting parts for my LS/V build, I would hate to have to find a new tranny too.

The low fluid isn't whats making the tranny grind at high rpms. The tranny will grind if your clutch isn't engaging all the way due to low fluid tho. Your describing something different though like bad syncros or something I dont know much on trannies.

Worn synchros, the tranny oil needs changing, using a tranny oil that doesn't work for that tranny, shitty drivers, old worn driven hard transmission needs a rebuild, etc. There's tons of factors.

Go to advance auto and buy penzoil syncromesh...3 quarts but only put in 2.5 quarts (book says 2.4 but I always round up). I guarantee your grinds will go away. Also, put new clutch fluid in and bleed it.

Grinds come from what sxy said. Most of the time people never change their fluids which is why the trannies start going out and syncros get worn (plus hard shifting). My LS tranny has single syncro's unlike your b16 which if I remember correctly has double syncros from 1st-3rd gear...what I'm getting at is mine is well maintained and even at 150k+ miles, it doesn't grind.

I was scared to ask if it was syncro's. I had read up on Penzoil syncromesh and I actualy going to get some of that or the factory fluids, but I will probably go with the Penz. I just had no idea if the clutch had anything to do with it, since the fluid was like completely empty (yet I still had clutch)...weird. There was only like 10 drops in there.

One thing I was always afraid of, was buying a civic, something that was beat on and not knowing the history on it (if it was raced, taken care of..). The carfax on this car was clean, and I always wanted a EM1, price was right, so I got it. Im in the process of building a LS/V for it anyways.

Sooo chances are, it could have not the right oil in it, or never been changed. I will get that changed out this week with some Syncromesh. I will also bleed the clutch sometimes this week.

Im gona baby the hell outa this car

IIRC, transmission fluid should be changed every 30,000 miles.
Also (not sure on this) the early B16 transmission (cable) have single synchros, the later have double on certain gears.
D-series CRX transmission have no synchro on the reverse gear.
A heavier shift knob can sometimes smooth out shifting.
And a short shifter can increase wear on the synchors.
Jamming it into gear too fast will cause excess wear and grinds as well.

B16B (Hydraulic):
S4C (LSD)

The transmission found in the Civic Type R is highly sought after and very rare. Its gear ratio's are identical to that of the B16A's but has a stronger limited slip and dual synchro's in 2nd, 3rd, and 4th gears. Expect to pay between 1000-1200 for a genuine CTR transmission because they're rare and well worth the price. Its also worth mentioning that these transmissions are Hydraulic type.
