Did you lay the plugs against the head while connected to the harness and turn it over to see your spark. If you have spark, fuel and air, and it's not starting then the spark could be coming at the wrong time.
i have not done this yet. i gave up today otherwise i was going to try that.

well the flame coming out the tailpipe is usually a good indicator of spark. but for shits and giggles i shall be testing to make sure all 4 are sparking correctly.

Yes the flame coming out is a good indication of spark, however that spark may be extremely weak and not firing EVERY time and hence when it does decide to fire a nice spark it burns all the fuel sitting in your exhaust. Just toss the plugs dude and go get new ones from auto zone or wherever. I've kicked my ass off trying to start dirt bikes, pulled plugs, cleaned them and still nothing but backfires every so often. Put a NEW plug in it and it fired right up. New plugs + starter fluid = your bike running

if you aren't sparking, then the fuel is just sitting there on the piston. the more fuel that gets in there, the higher the compression will be and it will eventually explode due to sheer compression. I just gone done helping with a Kawasaki that was getting spark, just not enough. the coils were going bad. Somewhere, you can find what the voltage/ohms/resistance is supposed to be. it can't hurt to check it...
i'm not sure how the timing is setup, however it does sound like it could be a timing issue.

I would bet the coils do nothing they just don't go bad because of sitting. My guess is in the wiring after you made changes. A lot of bikes kill switches are wired to the coils to stop them from getting power. i would recheck the wiring you did and even if you think you got it right i would put back the old stuff and see if the problem goes away.
