the tranny light could be just something that wasnt done since u can do auto to manual swaps and get away with it running fine but get a light. check www.ka24development.com to see if the electrical portion of your tranny swap was similar because i believe brians (the guy whose site that is) car has no check engine light.
the egr light will come on if ur egr isnt hooked up and working right. most likely the egr-temp sensor that is screwed into the little egr runners (alongside the 4 allenhead screws) in the intake manifold. its not seeing any "hot" exhaust gas (since its not recirculating anymroe) and flipping a code.
the only failsafes i can remember offhand that will cause the car to run in limp mode are if your maf sensor is unplugged or bad, and i believe the misfire detection might as well. knock sensor could too if it starts reading a constant knock maybe? but usually i think it just adjusts timing to keep the knock away.

the only hoses that are required IIRC are the ones for the iacv and the other valve that it's hardline leads to, the line from the manifold to the fuel pressure regulator. the line from the pcv valve can be vented to a catch can or just dumped (dont think thats tech-pass-worthy though) and the same goes for the valve cover blowby vent. if i think of any others ill try to remember.
and if u take things off things have to be capped or welded shut so u dont have massive vacuum leaks.
