4R70W trans in 04 Mustang problems, help

Put a 2002 4R70W out of a v6 Mustang into a 04 v6 mustang, a simple R&R. Well, won't shift and no speeodmeter. Ohm ed out the harness all ok, getting voltage to pcm.
What is the next step..acts like the PCM does not like the trans., is that even possiable? How can I tell other than taking it to the Ford dealer and spending $100.00 for a look see?
Suggestions helpful.....thanks

When u put the tranny in the 04' where u swapping out auto trannys or swapping from 5spd? is it throwing anycodes?

Also did u touch anything inside the tranny? The circuit board on the valve body is very sensitive...
