I agree, if it doesn't leak, leave it.

But if you think its a mess now, try to weld a patch panel into a flat piece of metal 4' square and see what you have.

I think what I am going to do is use the bonding adhesive that Eastwood provides since I have already formed the lip for where the patch panel will rest....everything lines up ok and I have attached the rivets already (drilled the 1/8" hole)......I wish my dad would never have added this sunroof but oh well s*** happens right! Just wanted to get a gauge on welding vs bonding adhesive....even here in florida the glue should hold up...it says that the adhesive is good up to 250 degrees fahrenheit

This is defiantly true. you could very easily put a bigger hole in it than the one your trying to patch!

I just put on the galvanizing compound to coat around the patch panel and beneath to protect against rust....it turned out pretty good, just have to weld in the structural bow on both sides on the inside and she will be good to go.....Should I use bondo where the patch panel meets the roof to fill in the small gap on the outside?

It is by no means a "shortcut", its preferred over welding, especially for external sheetmetal, because you don't introduce heat into the metal causing warping.
+1 on the adhesive route... the one that Eastwood carries is some good stuff. There is another brand who's name escapes me at the moment (Fuse something or another) that is really good as well.
