Check to be sue you have good motor to chassis grounds There should be a couple of ground staps besides the negative battery cable. Sometimes when a motor has been out or heads have been off they get overlooked being hooked back up. They serve a purpose, ask me how I know!

 

atleast its really easy to do an alternator on a mustang.....
