Adam has the best suggestion. Without hard data, you are just pissing up a rope.
When the engine went together what did the quench work out to be? Was the piston above or below the deck and how thick or thin are the head gaskets?
What was the final compression ratio calculated with what cc head chambers?
I think you have something else going on that is causing problems that is showing up in your tune issues.
Can you log back pressure?
How was the cam degreed?
