Talked to my tuner (Mike at OST) yesterday trying to dial in my Daytona. I mentioned the problem you had and asked what was done when I had the MDS delete installed years ago with a cam. The MDS cam like you have found out has different lobes than the non-mds cam. The MDS should be deleted mechanically and also with the tuner. Reason being the fuel trims will change when the computer tries to switch.
If you have a rough idle you can raise the idle 100 rpms and that will normally give you a smoother idle and also prevent codes from popping up.
