don't run below 1/4 tank on a more serious note, only thing i can think of is a something like a surge tank under the hood, you would basically have your stock pump and lines filling up a tank under the hood then have lines with another inline pump going to the rail/filter/reg depending on how you have your fuel system setup.
or trying to put some sort of baffle in the stock tank

I've heard of a few people with this issue, most just don't run below a certain amount of gas
