check the relay. It could also be the fan motor itself, did you hook up the fan switch coolant sensor when you did the swap?

about running the fan constant:
Your ecu gets a reading from the TW sensor, which is a thermoresistor. If the motor stays too cold the ecu will think the car still has not warmed up and it won't run as well as it could. I'd find out why the fan is not working and fix it.
