Default Body experts - what causes this?

When I first got my coupe (now sold), there was a small gap under the passender side quarter glass. It was like it was sitting up too high, but it seemed to match up with the top of the window molding fine. There was also a slightly larger than normal gap between the top of the door/window frame and the roof trim. As far as I could tell, the car was original paint at the time. The only thing I can think of is the roof jig was off a little at the factory and it was attached about .250 too high. How would this be repaired?

I ask because I am considering buying the car back and this was one thing that always bugged me. Now that the car has had a few panels painted, I wouldn't feel so bad trying to get thie straightened out.
