02-04 Type-S tranny (X2M5), 05-06 Type-S tranny (NSN4) and the '06 Civic Si tranny (PNN4) are pretty similar..
1-4 are the same on all three transmissions, 6th gear on both Type-S transmissiosn is 0.738 were the 06 Si's 6th gear is 0.659. The 05-06 Type-S and 06 Si share the same FD as the JDM Integra TypeR (RSX-R, Y2M3) which is 4.764 (the 02-04 X2M5 Type-S transmission uses a 4.389 FD, which would be better suited for a K24 motor). And of course the 06 Si comes with an LSD.. in essence the 06 Si has a JDM ITR transmission, the only difference being 6th gear.

The head on the K20A2 (Type-S) and K24A2 (TSX) flow very very similar, the Type-S has a slight advantage up top, but this is very eaisly overcome on the TSX head with a valve job and mild P&P, from what I've read they say the TSX head is actually a better starting point as there is more room for changes. As for the K20Z3 in the 06 SI I have not seen any flowcharts for it yet so I'm not sure how it compares.

In stock form, yes the K24A2 (TSX) bottom end would produce more HP than that of the K24A1 (CRV) due to the higher 10.5:1 compression that the K24A2 procudes.

I've yet to see a broken K-series diff and there a quite a few people making 500+ WHP on the various K-series boards. To be on the safe side perhaps you should purchase a Quaife, atleast then you know if it ever breaks its backed by a lifetime warranty.
