Default Electrical problems

I have a 6 bolt 1g and the car is experiencing electrical problems. The car started experiencing the problems after it was rear ended and the car sat for a little while. I am having trouble diagnosing the problem.
When the car started having the problems it was bone stock. I bought the car for a rebuild. the 7 bolt motor and tranny were replaced with another, the battery was relocated to the back, along with other standard electrical / computer upgrades were done like the fuel pump re wire etc..
I figured this problem would go away but I figured wrong. Here are the symptoms

alternator is not charging battery (alternator is brand new)
headlights and cluster lights flicker / fade when applying brakes
windows / seatbelts / wiper etc don't work when accessories are turned on, they only work when the car is running
car idles high / not sure if this is related
brake and abs lights are constantly on

please help

thank you in advance

alternater not charging the battery could just be a bad battery, but if it is a new battery as well.... it then would sound more like there is a nice draw somewhere in the system since you say the lights dem and flicker.. you should be able to find out if there is a draw. take the negative side cable off the battery, hook a test light to the negative CABLE the touch the end of the test light to the negative side of the BATTERY, if it lights up, you have a draw. you then will need to go into the fuse box and pull each fuse ONE AT A TIME until the light goes out. what ever fuse it is will let you know where to start looking for the cause of the draw. if that test good & there is no draw on the battery, then i would pull EVERYTHING out of the back of the car or whatever area it was hit in(i.e. panels, seat, ect) and trace the wires looking for a possible pinched wire. a pinched wire could cause a power(12v) or a signal wire to ground out possibly leading to a draw in the circut somewhere.

the brake light is probably where the sensor connects to the handbrake or the sensor on the brake master cylinder that tells you the fluid is low, if fluid isnt low check the connection, if the connection is good check it with an ohm meter. the abs will most likely be a bad sensor. maybe the person that ownd the car before put nonabs axle is it. (axles without the abs colar on them)

as for the idle...soap water and squirt bottle ftw. look for boost leaks and/or vacuum line leaks. if no boost leaks and/or vacuum leaks are found, then try adjusting your idle down with the BLISS screw on the throttle body. that should do the trick with all the stock setups (i.e. computers, mafs, ect). if the bliss is turned all the way down and the idle wont drop, check the tension on the throttle cable itself.

im probably not much help, but good luck buddy. lmk what you find!!

Some people just remove the ABS fuse/relay in order to disable their ABS since not everyone likes it. If the battery is new and the alternator is not charging check the ALT fuse it happened to me before where i would not get any charge.
