Default 1999 Protege Brake Problems.

A couple of weeks ago, my uncle and I changed the brake fluid in his Protege. We did the two-man method...one pumps the brake pedal to bring up the pressure, and the other loosens the bleeder valve to let the old fluid out into a container, all while new brake fluid is poured into the tank until it comes out of the bleeder valve. Well, he wasn't Johnny on the ball and he let the reservoir tank go dry. We topped up quickly and bled the rest of the system to the best of our abilities, but since then, he hasn't been happy with the brakes. They stop, but pedal feel is weird and he claims some pumping is needed to get the pressure up. But something is constantly off.

Is there an air pocket in the system that we somehow missed? How would we go about getting this air pocket out? Should we just bleed it until the air comes out? Has the synthetic brake fluid he bought screwed with the fittings in the master cylinder?
