I got a 2000 civic ex *auto tranny*

Can I put a V-tec controller on it?

vtec controllers do not interfer with the transmission, yes

A vtec controller is useless unless the car is tuned using the device on a dyno.
The stock ecu does a good job of controlling a stock sohc vtec automatic engine setup.
