If it was the jumper, it would be causing a few other issues to.. when you tune part throttle you try and drive through the whole RPM range, well what sounds to be happening is that now that he is skipping a whole gear, he is running is cells that were not tuned(it happens alot) becuase shifting from 2nd to 3rd will land you in a diffrent area than shifting from 2nd to 4th, all you need is 2 cells or even 1 cell with incorrect injector timing and an over-rich condition will be seen, for those who dont know, a map(or .bin is layed out like a table. with Vac&pressure on the top ranging from -26psi Vac to 1PSI on a non boosted car with stock map sensor and up to 11PSI on a boosted car, as the map sensors change so does the boost limit readings of the chart(GM3 Bar would read -26 LB's of VAC to 30(28.
PSI of boost. and the side of the chart is your RPM's going from 0RPM's to say 9800RPM's now a normal shift at part throttle from say 2nd gear to 3rd would land you in the -14lb of VAC cell and the 3800RPM cell, say your injectors are set for that cell, but now you are skipping a whole gear dropping you in a totally diffrent cell, So instead of going to around the same cell each shift(part throttle you are going into the -14lb of Vac cell and the 2900RPM cell, which in some cases when tuning part throttle you would of NEVER used, hence it was never set/tuned
Dont want to confuse but I will post a pic or what a stock VTEC map looks like with boost added on....
The red circle shows the cells you would be using on a normal shift from 2nd to 3rd, and the blue circle shows the cells you may be using when shifting from 2nd to 4th, even If 1 of these cells are off it will show, but it sounds like there are mabye 2 or 3 all next to each other causing the rich condition... this is all theory and hell it may be a loose wire
but if not it will help you understand a little better on how a car runs on MAPS

Sounds like your car was not street tuned and that when you run in those cells that were guesstimated, she runs like poop. Throw a w/b on it and do some part throttle tuning.
