do you have the kyb ags? Maybe the just need adjusted. I know setting 1 is very hard and when I go over bumps they are very loud. When its on setting 4 there is a noticeable difference in how stiff that they are..also not creating such a loud noise when going over bumps.

what kind of springs did you use to lower the car? also for street use it is recommended to lower no more than 1.75 inches. I have an 88si as well with 16inch rims with 205 40vr16s eibach prokit springs ( about 1 1/4 inch drop ) with tokico gas shocks, I have no problems with bottoming out, I did have a 2 inch drop and I couldn't imagine it with 2.5 inch, doesn't that rub on your tires alot. If you go with new springs check ebay brand new I just paid $160 for all 4.

Do you have the rubber bumpstops on them? If so, cut them down to about half the size and see if that helps...

I have heard of people putting Accord spec shocks/struts on CRXs for the extra suspension travel. However, you might want to roll your fenders beforehand as it sounds like your car is basically on its nuts.

You want a shorter strut and I gotta think the Accord's struts are taller than the CRX struts stock...Your KYB's are also not valved to handle that low of a stance...If you can, look into some GroundControl Strut Mounts that place the strut higher up into the top of the strut tower...This will give you your low stance and increase strut travel an additional inch...
