the car is a 96 integra gsr, with a ctr tranny with lsd

Well the other morning on the way to school, my car started to make a grinding/metal on metal noise... so i turned around, i started working on the car to find the problem, i pulled the tranny, thinking it was the pilot bearing, but i just got it off, and the bearing is fine, and spins well.

Could it be a bearing in the tranny?

the noise happens when im in gear, it will go away once the clutch is pressed, and the rpms drop. It does not make the sound at idle.

edit: it is a civic type r tranny with lsd, if you were wondering
