If you use the one without EGR you will have to accomidate the computer. By that I mean you will have to either have it's function turned off in the computer by a tuner or use an EGR delete circuit to make the computer think it's still there but just not moving. I have the delete circuit.
But, I would recommend using the one with EGR.

I am running a gt-40 non-egr lower and a tubular gt-40 upper. I have done the mass air conversion, I use the egr block off plate and un-plugged the connector and the car runs great and I haven't had any check engine lights or anything on my dash. I might have a problem if emmisions testing comes back but right now it runs good.
Probably wouldn't hurt to run the one with egr because that way if anything happened down the road with inspections you would'nt have to change much...

As far as drilling the intake, I don't see how that would work. The EGR passage runs all the way from the head up to the hole in the center.
