Something has been over looked that's for sure. If it ran fine before you took it apart and now it does not its something that was done incorrect. Running rough suggests timing marks aren't right or its missing for some reason like crank sensor got hit or something. Check compression, verify a thing or two... Take it back apart inspect all the marks its easy to be a tooth off. Make sure everythings right,, if you have balance shafts check all those marks. Mistakes are made sometimes, odds are its a easy fix you just have to get dirty again.

Check you timing again. The exhaust cam is probably off one tooth.

If I remember right, aren't you suppose to hand crank the motor 3 times and make sure the timing marks are still lined up and nothing is hitting? Hope it works out.

Timing is off. Check plugs.

Guessing your rear balance shaft is out of phase. Rotate 6 times.

ya i rotated the motor 6+ times to make sure the oil pump was still in line, maybe the bs is off, if the bs was out of time would that make it mess up? and if i delete it there wont be a belt so is timing for that still a issue?
