The actuators can click when the ignition is Off and the engine is not running.
The HVAC system will automatically run a actuator calibration 10 minutes after turning the ignition off ... after a specified number of ignition cycles. It will also perform this calibration after turning the ignition On after reconnecting the battery. Once actuated, the calibration function will run to completion even if the ignition is turned Off. Upon completion, all air-door actuators should return to the position that the system is currently requesting (if they are able).
If you had all four actuators replaced at the dealership you should have a 12 month warranty on the repair (parts & labor). If it's been less than 12 months contact the dealership.
Does it only happen on Chargers? No. It's happens on other brands too. It happened on my Pontiac Grand Prix GTP. It could be parked (all systems Off) and when I went out to get in the car it would be sitting there clicking away.
