For seat of the pants mods nothing beats gears for the money. Top 5 mods everything 351coupe said and a supercharger. But with only a grand to spend gears, pro 5.0 or steeda tri-ax shifter(if 5spd.), off-road H, u/d pullies, K&N filter, and timing adjuster is what I would do to a 99+ 2v.
