Probably wouldn't hurt to run the one with egr because that way if anything happened down the road with inspections you would'nt have to change much...
You have nothing plugged into the harness where the EGR valve plugs in? That's unusual that it runs good. Most, myself included, had problems with nothing there.
As far as drilling the intake, I don't see how that would work. The EGR passage runs all the way from the head up to the hole in the center.
