some toyota's don't have the 3rd plug for the ecu on the harness itself, sometimes its a plug from the chassis harness that goes in that 3rd spot on the ecu. your best bet would be to scrap the stock toyota ecu and do megasquirt. its alot easier to deal with and once its tuned your golden.
