Your best bet is to ask the service manager at the dealer you have in mind. It's really up to them. I know Mastro is a mod friendly dealer and I've never heard of of them giving anyone trouble with warranty issues because of simple bolt on's. That's one reason I bought mine from Mastro. I know sooner or later I may end up doing some bolt on's like exhaust, downpipe etc. and I know the service guys there are cool about that stuff.
