opinions... IB people in here.
looking at doing a similar setup to tjelite's pod dealy in his trunk, with a couple of minor changes (2 subs instead of 3, etc.) but i had a question. i'm thinking about leaving my rear deck untouched and using the stock 6x9 holes instead of cutting a new hole like the single 12" hole his is running through. would that work or should i just ditch that idea and hack the deck up?

I'm running 3 12's through basically a 10" hole, which is about 78 sq. in. two 6x9 holes are roughly 88 sq. in, so, you should be fine.
You still need to make sure that you have the truck sealed fromt the rest of the car as well as possible. Dynamat and 'foam in a can' work well for this, as does clay, MDF, and all sorts of other stuff.

I also put about 12 lbs. of modeling clay between the rear deck and the MDF, to help seal and deaden it. Michael's crafts had kids non-hardening clay for $1 a box. And, it comes in vibrant colors!

you are giving up any hope of volume at all, I wouldnt to it.

And I can't stress enough how important it is to seal the back wave from the front wave. Failure here will kill you bass. This means plugging holes, filling hollow structural members (they often have holes both in the trunk and in the passenger compartment, which will allow the waves to mix). Unless you put a lot of work into it, I will bet that was part of your problem...especially with your pass through. A common misconception is that IB setups are easier than box setups, and that's just not true.
I'll throw my lex on the meter one day, but its far from 'quiet' or 'bassless'
