Unlike some and much like others, I didn't purchase my system together.
My last car had the entire stereo stolen so this time around I vowed to leave my stereo stock, but I ended up getting a good deal on one thing, which lead to needing something else, which leaves me with what I have today.

First I will start off with everything in the car.

Headunit- JVC KD-SHX900
Front Components- Infinity Kappa 60.5CS (90WRMS)
Subwoofer- Audiobahn 10" (900WRMS)
Amp #1 (Comps) BOSS RIOT 600w (120RMSx2@4ohm)
Amp #2 (Sub) - Rockford Fosgate Punch 700S (or something like that)

I ran the components ampless for several months because I lost one of the tweeter mounts while moving (lol yes I only had one tweeter installed) but recently found a replacement which got me motivated. I purchased 60ft of 16g wire and reran the wires going into the doors (one for woofer one for tweeter) and mounted the crossovers behind the kickpanels (I made the mistake of mounting the passenger crossover [the door with the tweeter installed] in the actual door, after a few months the contacts had slightly corroded but thankfully i could clean it all off, lesson learned.)

I ran the wires to the trunk and ran RCA from the cdplayer and amped them with a cheap low quality amp (the boss listed above) and they are much louder, I am happy with the results.

If you have read this far, here are my questions.

My wiring isn't where I want it to be so I want to straighten it all out. The driver side has a 4g power wire running down it and also has the RCA for the sub and the 16g for the door speakers.

My plan as of now is to rerun all of the wires as following:

Driver Side: 4g power
Center: 2x new RCA cables
Pass Side: 2x 16g component wires.

#1 : Should I have any problems with interference with this setup?
#2 : How important is it REALLY to run wires away from the power?
#3 : What should I change next in this system?

Most all of today's rca's are shielded, which means technically they should be able to be ran with the power wire. However, I believe in the old saying, better safe than sorry. Every car and piece of equipment is different, so induced noise may occur....might as well just do it right the first time if you can. I would definetly seperate the speaker wires from the power as well, these are usually not shielded and can easily pick up noise. Run the RCA's and speaker wires together, down whichever side of your vehicle has the least amount of stock wiring.

As far as your next upgrades, I would be looking at a better amp for your components next. IMO, the speaker's amp is more important than a sub's amp. Subs play at such a low frequency, sound quality is not as evident as in speakers which play a much more broad range of frequencies, and as a result, the majority of your music. I've never liked the sound quality of JVC decks either, so that would be another area I would consider upgrading. A deck alone can make a major improvement in a system.

#1. Shouldn't have any problems due to the setup...quality cables is the key, though.
#2. On paper, very, but this is somewhat over rated. If its not significantly more work, you should run them seperate, as it can't hurt. In reality, I've run power next to signal more than a couple of times without problems. Again, quality RCA's are key.
#3. Nothing really jumps out without hearing it. I assume you have all of the right fuses, etc. Some will say junk the Boss amp (and the fogate amp, and the audiobahn) and replace with brand XYZ, and they may be right. But I can't really say until I've heard it. That being said, Boss is a sub mainstream brand, and I wouldn't be surprised to find out it gives you trouble...low power output, distortion, noise, short lifespan, etc. But you won't know until you try.

What brand would you reccomend for the components? I would like to get it closer to 90rms x2 as well.

My previous headunits have been pioneer and alpine and I previously felt the same as you do about JVC but I havent had any issues with this headunit yet, its supposed to be one of their higher quality ones.

I used to be of the same opinion, but I just put one of their new KD-AVX2 DVD decks in my Lexus. You can judge for yourself on Saturday, but I'm very happy with its sound quality, and its features (like built in 5.1 decoding).

I am looking to replace the boss riot 600w with a MTX 6152 which I though was 90w x2 at 4ohm but now reading more into it, its actually 37.5w rms x2 ... would that be enough to push my infinity kappa components (60.5cs) I don't want to have to replace this amp later on...

I'd look for something that does 50x2 rms at bare minimum.
